Characterization of Transcriptional Components in Methanocaldococcus Jannaschii: An Integrative Study of Archaeal Basal Transcription Factors and Putative Cis Elements

To acquire further information related to basal and regulatory transcription, we used phylogenetic footprinting to investigate the putative cis elements in M. jannaschii. Regions upstream of orthologous genes from four related methanococcal genomes were collected and analyzed for conserved motifs. This method was applied to identify putative rRNA promoter, and revealed novel elements potentially involved in rRNA gene transcription. Additionally, we uncovered conserved features upstream of ribosomal protein genes, some of which carrying transcription-/translation-regulatory functions.
