Epistasis and Other Factors Influencing the Detection of Marker-Qtl Associations

Marker-QTL associations over two breeding cycles in a sweet corn pedigree breeding program were tested. Eight and six marker loci associated with QTL influencing field emergence and eating quality uncovered in previous studies were subjected to a second cycle of pedigree breeding. Only two of the fourteen marker-QTL associations were consistent across two cycles of pedigree selection. The lack of the repeatability of marker-QTL associations between two cycles may be the result of several factors including recombination between marker and QTL loci, the distorted segregation of unique QTL in the new genetic backgrounds, identical QTL linked with two different marker loci from the two mapping populations, epistatic interactions between QTL, inaccurate marker-QTL associations due to epistasis and low trait heritabilities, and sampling bias.
