A Comparison of Phenotypic and Genomic Selection for Yield using a Nested Association Mapping Population in Dry Bean

dc:description.abstractUnderstanding the genetic bases of complex traits including yield in economic crops such as common bean (Phaseolus vulgaris L.) is critical to address the growing global food demand in the near future. However, yield and its related traits are controlled by various genes with major and minor allelic effects. Several selection strategies can be implemented to increase the annual yield genetic gain in common bean breeding. In the current study, a Nested Association Mapping (NAM) population of F4:5 recombinant inbred lines (RILs) derived from the crosses between the cultivar Ex Rico 23 and 10 founder lines that span the genetic diversity of Ontario Mesoamerican germplasm was investigated for different agronomic traits including yield, days to 50% flowering, and days to maturity in the field in four environments. The distribution of the NAM population for yield was continuous and showed transgressive segregation compared to the parental lines. The NAM population was molecularly characterized using high-density single nucleotide polymorphism (SNP) through genotyping-by-sequencing (GBS), providing a comprehensive dataset for assessing genetic diversity, population structure, and trait-associated genomic regions. Phenotypic and genotypic selection strategies were compared by evaluating selections of RILs by both methods in the field. The results indicated that higher yield genetic gains are achievable by genomic (-47.1% to 43.3%). versus phenotypic selection (-26.7% to 17.9%). This study demonstrated the effectiveness of genomic selection, especially based on Random Forest model breeding values, in accurately predicting complex agronomic traits within a common bean NAM population.
